OK, I've got one gas cap that's not alligned perpendicular to the leading edge and it's bugging me.
Can the cap be rotated from the base by unscrewing the hex head bolt that runs through the cap? Or is the issue that the tank flange is a partial turn off and the only way to allign the cap is to pull the tank flange?
Am I facing a mountain or molehill?

i have the same problem. I have the vented caps on both tanks with one out of alignment. Tryed to do what you discribe but couldn't cause the cap pieces are keyed in one position as I recall. Only recourse I could see was to realign the filler neck which isn't happening here. I just live with it.

It would be an easy fix if some nut cases were not going around staking the inside of the filler necks into the tank flanges
Would be a simple case of carefully (no sparks) turning the filler neck around to get the cap into alignment. But NOOOOOO...somebody somewhere thought it would be a big laugh to stake the filler necks so that some poor *#&$^ years later (you and me) would find it next to impossible to move the filler neck without causing damage to the internal threads of the tank flange. I'm in the same boat you see...and you see how happy this stupid thoughtless practice has made me
